This is basically the difference between these two drugs. I’m not going to be all-out chemist today but just know that all chemical compounds work in a similar way. There are practically two versions of them, a right and left side.

Modafinil has both sides which we call enantiomers, by the way. So that’s (S)-(+)-modafinil. Armodafinil, on the other hand, only has one side or enantiomer so it’s called (R)-(−)Modafinil. See that it only has the negative but not the positive one.

In terms of effects and longevity, many account to the longer and faster effects of Armodafinil. I can attest to that too, being someone who has tried both. Choosing Modafinil over Armodafinil is a personal choice I had to make out of my own preferences. So it’s really just a matter of what works best for you.
